Even though the prison had been entirely automated, with each prisoner housed in individual units with automatic feeding 24 hours a day, the prison entrances were still guarded by two fully-armed Farkas Warriors—they couldn't let Morag's people guard it, as they would likely embezzle what they were supposed to protect.
