The program is not directly used to incarcerate the Barrel Man Origin, but it's for the monitoring of different time-space lines, similar to how a prison would absolutely have a large number of cameras. This is a crucial thing for prison management.
It makes sense, though—if prison cells could be controlled directly through this computer, the Barrel Man Origin would've rallied their entire race to attack the cruise ship and seize the captain's room by now.
