Goku had become stronger in the fight, his ki was much darker and redder as his Demonic Mark and the power of the Aether merged, and the color he emitted was red with black. In addition, Extremis made him look much more powerful.
So, in order to eliminate him and prevent him from escaping like in the movie, he planned to eliminate him once and for all. Then he put his hands together and began to form his final attack.

When he launched his final attack on Malekith, it hit him in the stomach, sending Malekith flying into the sky. Malekith tried to withstand it and, with the power of the Aether, gathered it in his arms and used his strength to stop the attack.
Seeing this, Goku expelled even more of his power, creating a great wave of force and air that even Thor had to protect Jane from so she wouldn't be hurt by the air waves.
