If Misu hadn't undergone a drastic change in personality, she would never have turned a blind eye to this kind of thing.
Making Misu hate Caesar, and ideally, taking Caesar out would mean Doflamingo losing his ability to provide what the Beasts Pirates needed. Without the support of this huge backing, Law's subsequent actions would proceed much more smoothly.

Misu's gaze toward Law hadn't changed, because he was Lami's older brother, one of the few remaining survivors of Flevance. It couldn't change Misu's way of thinking, but it did give him a certain standing.
If it had been a stranger who did such a thing, then someone else would have stepped in to deal with it.
"And besides, you've targeted the wrong person. I'm just an ordinary nun, I don't have the authority to make big decisions, I simply believe in the Lord.
There are many believers like me; I'm just an ordinary person.
But still... I'm happy to see that you've grown up healthy."
