Let's set aside how proud Green was feeling and how furious Sabrina had become.
In short, because of Green's interference, Sabrina had lost direct contact with Moltres. If she wanted to issue commands to the legendary bird, she would first need to break through Green's concentrated offensive.

Sabrina thought privately that since she was in trouble now, she had no choice but to endure it. Neither Green nor Greninja's team could easily defeat her and Moltres working together.
As long as she waited out the timer, victory would still belong to Team Rocket!
With this thought steadying her resolve, Sabrina gradually calmed down and continued dealing with Green methodically.
Meanwhile, the battle between Greninja and Moltres continued raging on.
Even though Moltres had lost its Flying type due to using Roost, this posed no significant problem for Greninja with its Protean Ability. When facing Pokémon with different types, Greninja could counter its opponent and defeat them by changing its type through different moves.
Furthermore, even though Moltres had lost its Flying type temporarily, it still retained its Fire type, so Greninja only needed to continue using Water-type moves.
"Quack!"
Facing the Moltres that had already fallen to ground level, Greninja directly blasted it with Hydro Pump.
Confronted with Greninja's Hydro Pump attack, Moltres didn't dare attempt to neutralize it with flames.
Unlike before when it had faced merely a Gym Leader-level Blastoise, Greninja was now a Pokémon with Champion-level strength.
No matter how confident Moltres felt, it didn't believe it could easily evaporate this ferocious high-pressure water stream.
Therefore, Moltres quickly beat its powerful wings to generate a Hurricane, using the fierce winds to resist Greninja's attack.
The intense windstorm stirred up by Moltres collided with the powerful high-pressure water flow, successfully blocking it.
Not only that, this move seemed quite powerful. After blocking the attack, the Hurricane still had enough force remaining to continue assaulting Greninja.
However, facing such an attack, Greninja easily dodged it with its exceptional speed.
Yet although Moltres successfully resisted Greninja's assault, it seemed to have forgotten one crucial thing.
Namely, that its opponent wasn't just Greninja alone.

Mega Tyranitar was always extremely aggressive in battle. When it saw that Moltres was ignoring its presence, it roared furiously.
It stomped its massive foot hard against the ground again, injecting violent energy into the floor.
The next moment, the entire floor began trembling violently.
This was Earthquake, performed by a Champion-level Tyranitar. This attack was powerful enough to shatter the floors of the Silph Company Building.
Since Moltres had fallen to the ground and temporarily lost its Flying type, Mega Tyranitar could use Earthquake to strike it.
Although, Mega Tyranitar hadn't actually thought that deeply about tactics—it simply got angry and used this move instinctively.
As expected, the floor shook violently, the energy of the earth roared beneath everyone's feet, and then generated several geysers of seismic energy that gradually approached Moltres's position.
Faced with such an attack, Moltres internally cursed, then activated its wings and flew upward rapidly.
As mentioned before, even losing their Flying type didn't mean these winged creatures couldn't physically fly.
Moltres was now attempting to soar high into the sky to avoid Mega Tyranitar's Earthquake attack.

Whether or not it could actually injure Snorlax was secondary, but Moltres needed to restrain the large Pokémon. Otherwise, the situation from moments ago might repeat itself, and Moltres had to remain vigilant.
Moltres's action seemed to declare that for a legendary Pokémon, the same tactic wouldn't work twice!
Regarding Moltres's behavior, a certain adorable little Pokémon that had already transformed from Jolteon into Vaporeon had something to say.

"Booey!!"
After the previous round of attacks, Eevee had transformed into Vaporeon, then used its special ability to liquify itself into a puddle of water and stealthily moved to Moltres's side.
The instant Moltres took off and attacked Snorlax, Eevee transformed directly from a puddle of water back into its Vaporeon form.
Seeing that Moltres was completely unaware of its arrival, Vaporeon sprayed a powerful high-pressure stream of water at Moltres's vulnerable underbelly.
Moltres had absolutely no idea that Vaporeon had sneaked up beside it, so naturally it was struck squarely by the attack.
"SCREEEE!"
Moltres's wings, head, and even tail were all protected by intense flames, but its soft abdomen remained exposed. When this Hydro Pump struck it directly, the legendary bird couldn't help but cry out in agonizing pain.
Although it was impossible to defeat it with a single blow, the pain was certainly real, and screaming was a natural response.
As a result of being hit by Hydro Pump, although it struggled desperately not to fall, it could only barely prevent itself from dropping. Its attempt to rise to a high altitude to avoid the Earthquake attack had completely failed.
After all, it hadn't ascended high enough yet, and the energy geysers generated by Earthquake could still reach it.
At that moment, several energy geysers arrived at Moltres's position.
Vaporeon saw this and realized that in order to ensure Moltres was hit, it would inevitably be struck by its own ally's attack.

When Leafeon was hit, it barely felt anything. It even thought that such a minor injury didn't require using Synthesis to heal.
